Hi,

Is there any way to specify where E-prime should place the output files from an experiment?

... And related to the former question: Is it not possible to have E-Merge merge files from different folders?

The solution to this will depend on which version of E-Prime you are running (1.x/2.0 Standard/Pro). Your files should save to where they are ran from.
The following Knowledge Base articles may be useful to you.

1073 - FEATURE: Ability to specify location path for data file with E-DataPath environment variable (Note - The E-DataPath environment variable sends
*all* your data from *all* your studies to the same directory.)
4335 - FEATURE: Ability to specify a custom data file name for experiment data file edat2

Also take a look at section 4.5.3.7 Changing StartupInfo Parameters in the New Features Guide (Located in Start > Programs > E-Prime 2.0 > Documentation).
